Lmao some people really think Matrix is becoming progressive only now ?

Even the very first movie had progressive undertones. The film deliberately made Switch look androgynous because the original script had her being male in the real world and female in the Matrix. Warner eventually decided to cut this, so they made her more ambiguous-looking in the final movie to pay tribute to this concept.

Not to forget, in 2016, Lilly Wachowski already acknowledged people reviewing the blue pill/red pill metaphor as a trans metaphor, stating that this showed art wasn't static.

So yeah, as someone said below, ditch anyone trying to manufacture outrage from this.
